AWS S3 failure effecting install?
rt.cx doesn't use S3 but it uses a EC2 instance in us-east-1 region. During Amazon AWS outage rt.cx instance and few more ec2 instances were unreachable. Unfortunately, we couldn't do much about it....

You can't install sites in a directory, unless you are able to hack the rewrite rules and cache keys by yourself. Out of the box EE only handles WP installed on root of domain or subdomain.
